Clement Mzize scored twice in the first 20 minutes, with goals in the 13th and 20th minutes, before Nantenaina Razafimahatana halved the deficit for Madagascar in the 34th minute.
The win completes a perfect Group B campaign for Tanzania, who finish on nine points from three matches in Benjamin Mkapa Stadium, Dar es Salaam, Tanzania.
Mauritania's 1-0 win over Central African Republic earlier in the day locks Tanzania onto the top spot, with Mauritania currently second on four points from three matches.
Mzize's brace underlined Tanzania's strong start to the tournament, and the team's ability to create chances from open play and set pieces.
Madagascar showed resilience in response to going two goals down, but ultimately couldn't match Tanzania's intensity and composure.
